I'm not sure where you and Pearl got the idea that villagers pick up poisonous potatoes. Unless that's something that they changed in the last year or so. No, they leave them on the ground. If a poisonous potato got inside your hopper, it's because the farmer harvested a crop near the hopper that had one, and the hopper snagged it.
for the villager door, most vaults have in the ceiling doors that activate when a button pressed or one of the levers in the main console room. Just a thought
i think you should do a redstone door so the villagers to wander around the place and just in case that happens again to the boat door so i think a redstone door would be the best choice
